I have tested the above nsp updates available on the web and one or more ncas inside show as not containing original files. (Fixed-Key Signature FAIL). All of these updates include switch 2 enhancements I believe. Are all of the above modified eshop updates or does it have something to do with hactool?

Dump the updates from your switch yourself instead of getting them from online, not only will the repo maintainer not like that, but nobody can verify if this is actually an issue with these new updates or an issue with whoever is providing these files online. Once you've done that you can make a new issue
