Thank you for your interest in our work!

This command line is a shell script and the $task, $train and $test are referring to prediction task, reference dataset and target dataset respectively. So for example, if you want to try the task as PBMC_batch1_ind, then you either write a shell script, e.g. run_exp.sh, and then put the following codes in it.

task="PBMC_batch1_ind"
train="1154"
test="1085"

CUDA_VISIBLE_DEVICES=-1 python -m pipelines.PBMC_pipeline $task -m MLP --select_on train --select_method F-test --train $train --test $test

Or, you could replace those information with the datasets you want to test such as CUDA_VISIBLE_DEVICES=-1 python -m pipelines.PBMC_pipeline PBMC_batch1_ind -m MLP --select_on train --select_method F-test --train 1154 --test 1085. Note that CUDA_VISIBLE_DEVICES=-1 is for not using GPU on our cluster, so you might not need that.
